This may sound a little radical at first. But here is an idea that would help when running the software on multiple machines.
Instead of storing absolute path and filenames in the ignore file,
store the MD5 fingerprint (and perhaps the short filename) of each song in the pair.
This way we can copy the ignore file between computers and pairs which were marked as ignored on one will automatically be ignored on the other computer.
I know this is a bit more sophisticated, but in a multi computer (not on a LAN, but physically separate locales) environment makes a lot of sense.
Please consider it.

BTW: just for human readability of the *.list files i would still leave them in ASCII/CSV format and leave the short(or long) filename which would be there only for humans reading the file - but the machine would not care about the filenames only the file-fingerprints.
